I have a 2011 dodge ram 1500 with a factory installed brake control. The factory brake controller is wired into the trucks computerized body control system. Does this controller have the secondary connection to the BCS. and if not how do I handle the install.

To install an aftermarket brake controller like the Tekonsha Prodigy Brake Controller, part # 90885, in your 2011 Dodge Ram 1500 with a factory Integrated Trailer Brake Module (ITBM) you will first need to disconnect ITBM. This will turn on a warning light on the instrument cluster.
In order to disconnect the ITBM and not get the warning lamp, your local Dodge dealer will have to reconfigure the TIPM (Totally Integrated Power Module), of the truck. Once the TIPM has been reconfigured, and the ITBM has been unplugged, you can use a vehicle specific brake control harness such as the Tekonsha Brake Control Adapter, part # 3021P, to install the Prodigy brake controller to your vehicle. I am including a link to the installation instructions for the brake control adapter.
The body control system, which is for the vehicles accessories, is controlled through the BCM (Body Control Module) which is controlled by the TIPM. When you go to the Dodge dealer and have them reconfigure the TIPM to read the aftermarket brake controller, instead of the ITBM, it is allowing the aftermarket brake controller to be connected to the vehicles body control system. It does not have to connected to the body control system separately.
