During a flat tow the ignition is off and the power brakes are non operative. Using a supplemental brake system that pushes against the brake pedal without power steering on seems like it may impart enough energy against the pedal to damage the braking system.... Is this true?

A proportional braking system that physically presses down on the brake pedal inside your Jeep Cherokee like the Blue Ox Patriot # BLU37TR is designed to work with towed vehicles that do not have the ignition turned on like you mentioned in your question. Applying the brakes in this manner will not damage the braking system in your Jeep Cherokee. This is a great product that will activate the brakes in your Jeep at the same time and with the same intensity that you apply to them in your RV.
To complete your flat towing setup, you will need a few more items if you do not have them already.
For a base plate kit, I recommend the Roadmaster EZ4 Base Plate Kit # RM-521446-4. These brackets will install on your Jeep Cherokee Trailhawk's frame to provide attachment points for the tow bar. The hidden brackets sit further back and offer a supremely clean look.
Then for a tow bar, I recommend the Roadmaster Falcon All Terrain - Non-Binding Tow Bar # RM-522. I really like the non-binding design on this tow bar that will allow you to release your Jeep anywhere, even on unlevel ground. This product will also let you quickly and easily hookup and disconnect using the included quick-disconnects that are compatible with the EZ4 Base Plates.
I recommend using the Roadmaster 64 Inch Single Hook, Straight Safety Cables # RM-645 for the required extra security on your tow system.
For a lighting solution, I recommend the Roadmaster Magnetic Tow Lights # RM-2120. This will give you the emergency flashers and signal lights required without having to splice into the existing wiring on your Jeep Cherokee. Check out the attached video to see how it is easily installed.
Lastly, you will most likely need a high-low adapter to keep your tow bar level. I have attached a link to our selection of high-low adapters as well as a helpful article that explains how to choose the right one for your setup.
