Question:
It says P.L. on the brake controller and the lights on the trailer dont work when hooked up to the truck, the trailer is electronically wired so thats why we have the prodigy, but were not sure if the truck connection is bad, or the prodigy itself is

The PL code will be displayed when the Prodigy loses voltage on the black wire while either the brake pedal or the manual lever is being applied. This may be caused by a loose connection or I have also seen a faulty circuit breaker case this as well.
The circuit breaker I referred to would be on the power wire of the controller. The black wire of the controller should run through a circuit breaker and then to the positive side of the vehicle battery. You might try bypassing the circuit breaker and running the controller straight to the battery temporarily to see if the PL code goes away.
