Yes, there is a way to install an aftermarket brake controller on your 2011 Ram 3500 that has an integrated controller in it already.

To install an aftermarket brake control you will have to disconnect the ITBM. This will turn on a warning lamp on the instrument cluster. In order to disconnect the ITBM and not get the warning lamp, your local Dodge dealer will have to reconfigure the TIPM (Totally Integrated Power Module), of the truck. Once the TIPM has been reconfigured, and the ITBM has been unplugged, you can use a vehicle specific brake control harness such as the Tekonsha # 3021-P to install a controller like our very popular P2 # 90885.

For a brake controller I would recommend the Prodigy P2 Brake Controller part # 90885. This is our best selling brake controller because of how well it works and how easy it is to setup. This is a proportional brake controller that senses the amount of braking the tow vehicle is applying and applies a proportionate amount to the trailer brakes.

Can you hardwire the controller in and go around the service trailer brake message that pops up on the dash

You could hardwire a new controller in, but I believe what actually triggers the warning message is the simple act of disconnecting the factory unit - so unfortunately bypassing the factory harness when installing a new one won't prevent that message from popping up.

my factory controller is intermittently not working, can i unplug it when it quits and plug an aftermarket 1 in and have it work with the message on the dash?

@Shane Most aftermarket controllers won't work with the factory dash display. In this situation, you would either need to install an aftermarket controller and use its native display or take your vehicle to your dealer to have it serviced (fix the factory controller).
