For the Thule TracRac SR ladder rack, you'll want to use a tonneau cover with rails that mount to the inside of the truck bed side that leave the tops of the bed side (specifically the stake pockets) uncovered.

The # TH43002XT-501 TracRack you mentioned is a fit for the 6-1/2 bed, so I'll proceed under the assumption that that is your bed length and the tonneau covers I recommend will be for trucks with that length bed that aren't equipped with the cargo management system. If I've assumed wrongly, let me know.

For a budget priced roll up tonneau cover that mounts to the inside edge of the bed side, I'd recommend the Access TonnoSport, part # A22020289. This low-profile cover would only sit about 1/2 inch above the bed sides for a sleek appearance.

For a hinged folding hard tonneau cover, I really like the BAKFlip G2, part # BAK26101. This cover is constructed of aluminum panels that have foam insulation sandwiched between the panels. The cover is very durable but lightweight. The cover uses rubber seals and a built-in drainage system to help keep water out of the bed. The mounting rails attach to the inside of the bed sides, so it will be compatible with the TracRac SR ladder rack.
