The Yakima WindShield Fairing, part # Y05017, is designed to fit a variety of roof racks, including factory racks.
The 2012 Toyota FJ Cruiser OEM roof rack definitely has a unique system, but the front bar is all that matters for the WindShield. The front bar looks to be an aero-style bar, so the straps of the WindShield will work just fine. In fact, the installation video of this deflector features a roof rack with aero-style bars, so the installation will be the same. I've linked to that video below.
