wondering if not better to run one line to both bags so in case of leak both sides are same. seems like it might be bad to only have air in one side.

I would recommend your method of running both air bags to one inflation valve so that you can easily inflate both to the same pressure easily. To do that all you need is a union tee like part # F3025-1. You'd run both bags to the Tee and then run a single line from it to the inflation valve and you'd be set.
