Have a Sierra 3500 Denali on order with a 6 1/2foot box and the fifth wheel/ goose neck package - puck system. Will the # C16070 hitch work with the shorter box?

I have a solution for you, but the Curt A30 # C16070 is not a good hitch to use on a truck with a 6-1/2 foot bed. In order to avoid hitting the truck cab when turning or manuevering to park, which is a common issue encountered with towing 5th wheel trailers on a short truck bed, you would need a sliding hitch like the B&W Companion # BWRVK3775 or a Sidewinder pin box like the # RP34FR.
The Companion hitch fits in the factory prep package pucks to give you a solution that leaves your truck bed free of rails when it's not installed. The Companion hitch is my favorite 5th wheel hitch because of the high quality B&W construction, the 1" thick dual jaws that provide 360-degree jaw-to-king-pin contact, and the fully articulating head that eases hookup and helps to limit chucking.
If you wanted to go with a Sidewinder pin box, you'll want to check your existing pin box, where there will be an information plate with the model number. This will give you the information you need to determine which model Sidewinder will work on your 5th wheel trailer.
