I have a 2019 4runner TRD with factory rails. Was curious if these crossbars will work with the factory squarish rails. The clamping nature of this mount worries me if it’s a proper fit.

This system is rated for 165 lbs on your vehicle. The 50 inch # MPG201 is also a confirmed fit for your vehicle. The clamps are very strong and will give you a sturdy foundation for your crossbars.
For a quieter system you may want to consider the Malone # MPG215 which also has a 165 lb rating but has aero style bars versus the square style bars of the SteelTop options. The other benefit is the top channel mount for accessories.
