Question:
I have a factory brake controller that was installed a year or so ago everything worked fine until yesterday when I hooked up to a trailer. I didnt have trailer brakes, noticed 4 wires that were not connected but cant find where they connect to. They are the ones plugged into the back of the controller itself.

If the brake controller has 4 wires behind it that aren't connected to anything that means somehow the brake controller wiring was removed. Either accidentally or someone got under the dash and cut the wiring.
I attached a picture that shows where the brake controller wiring is found. I also attached an install video for harness on a similar truck. You would need to check those out and then compare that to the wiring of your truck so that you can find the needed harness.
