Troubleshooting Brake Controller that Stopped Working With Brake Pedal

Question:
I have power to the controller can activate the trailer brakes manually with a result of them working, I have no signal reaching the factory plug under the dash from the brake switch. I jumped, temporary hard wired the signal wire from the brake switch and the controller worked. Is there a relay between or am I looking at a bad wire?

It sounds like you have a bad third brake light (CHMSL), fuse and because of that your brake controller has stopped working. Replacing the fuse should fix the problem and get your controller back going.
