will this fit a 2001 ram 1500 single cab short box truck? If so will bed lining interfere with the rails as far as water proofing goes

Hey Steve, thanks for stopping by!
The Bakflip G2 tonneau cover # BAK26202 you were looking at is a fit for the 2001 dodge ram 1500 long bed (8' bed), not the short bed. If you do have the short bed then you'd instead want # BAK26201 for that 6-1/2' bed.
And in regard to the bed liner, that will not be an issue! The included seals work just fine on bed liner.
