Good question, Derek. The Napier truck bed tents need to strap around the bed rails and tailgate area, so most tonneau covers, especially hard ones, need to be removed before setup. If you have a soft roll-up cover that clears the side rails completely, you will be able to use it as long as it's no more than 6" tall when rolled up.
Do you have a short bed or long bed on your F250?
If 6-1/2' bed, the universal # NA47FR will fit.
If 8' bed, the universal # NA97FR will fit.

Hey Derek, did you get a chance to try setting up the tent with your roll-up cover on the F250? I'm curious to know if it worked out for you, as it could help others with a similar setup.
