Please refer to your vehicle specific Owner's Manual for answer to several of these questions as it will be more specific to your particular trim package/power train options; the vehicle's OEM has best information of how to set up their manufactured product. These items will be listed under "Recreational Towing".
1) What transmission mode Park, Neutral, Drive should be used for traveling? - You will want this in Neutral, but consult Owner's Manual as this is a multi-step process.
2) What Ignition setting Off, ACC, On/Run should be used when towing? - Most likely "Off" after having been in the On/Run position for setting the Transmission, but consult vehicle specific Owner's Manual
3) What Jeep vehicle systems should be On or Off during towing? - Consult Owner's Manual
4) How does the Jeep maintain battery life during towing if the vehicle engine is not running? We recommend the Roadmaster Battery Charge Line Kit for Towed Vehicles, # RM-156-25. This provides up to 15 amps from your RV's battery to be used to maintain the charge on your Jeep's battery while being flat towed.
5) What should the Brake Force level be set to for the Jeep Cherokee? - To adjust the sensitivity and force settings on the The Blue Ox Patriot Portable Braking System, # BLU37TR that you linked to. I suggest you start with the factory settings which is sensitivity at a 9 and force at a 5. There is not really a set number for each vehicle, it just takes trial and error.
After that it does take trial and error to find the correct settings for your vehicle. Connect the Jeep to your RV and test in an open area away from traffic. If you feel the towed vehicle pressing against the motor home when you press the brakes suddenly, make adjustment to the force. If you have a smooth braking experience then the sensitivity is set correctly.
