Is this the right option for my BMW X5 with flush roof rails? Seems like the BMW has the catch on the outside not inside of the flush rail

Yes. The Inno Roof Rack System that uses parts # INXB138-2, # INTR140 and # INXS450 is the correct fit for your 2017 BMW X5 and has been confirmed. I've linked a photo of the way these attach to the rails and you can see the clamp that will attach to the outside of the flush mounted rails on your X5, and provide a secure fit.
