I am not sure which brake controller you are using but most controllers are connected to a fused power source directly to the battery and not an ignition source. This means the controller can draw power even with the key off. However, most will go into a kind of sleep mode after about 15 minutes of inactivity and will not draw much if any power from the vehicle battery.
