Question:
I bought a hydro lift and it does not have any guides if I added these guides with a carpeted 2x4 will the pontoons fit without the bottom edge of the pontoon hitting the bottom?

Yes, if you installed wood bunks on the CE Smith Narrow V-Wing Bolster Bracket # CE26265G40 that you referenced and then installed them on your hydro lift you'd have enough clearance. These brackets were designed for mounting to pontoon boat trailers and lifts so it would work well once installed.
If you are looking for carpet for the bunks the part # CE11330 would then work really well too. It's 12 feet long by 11 inches wide.
