I have a 2016 Honda Pilot with factory installed rails and crossbars. I measure the crossbar spread of center to center as 31.5. Looking for a small cargo box that can fit that.

Your 2016 Honda Pilot's roof rack crossbar spread of 31-1/2-inches will be compatible with many sizes of rooftop cargo boxes. Even the very large 22-cubic-foot Thule Force XT # TH6359B will fit fine on roof racks with as little as a 24-inch bar spread.
For a medium-size 11-cubic-foot box SportRack Horizon Rooftop Cargo Box # SR7011 is a good choice that fits your bar spread and which at 29-lbs weight will be easy to handle.
I strongly recommend one small accessory that will make using the box easier, the Camco folding step # CAM43676. This lightweight aluminum step comes fully-assembled and pops open to instantly give you almost a foot of extra reach for loading and unloading the box. I own this product and it is as handy around the house and garage as it is for use with a cargo box.
