Question:

I'm not sure what Thule products you already have but there are roof rack options from Thule, as well as Yakima, that are compatible with your 2018 Mercedes-Benz GLC300 with the flush mounted rails. The Thule roof rack option includes the 47" WingBar Evo Bars # TH711220 Black or # TH711200 Silver, the Foot Pack # TH710601, and the Fit Kit # TH186020. The Yakima roof rack options include the 50" JetStream Bars # Y00425 Black or # Y00428 Silver along with the RidgeLine Towers # Y00145 and Fit Kit # Y06022. When it comes to the fit of the Yakima SkyBox 21 # Y07337 it requires 57" of clearance from your front crossbar to that line where your roof and your hatch meet to allow you to open your hatch unrestricted. I am not sure what that measurement is for the Thule system but I spoke with my contact at Yakima who said their roof rack system measures exactly 57" so it will work.

If you don't have a kayak carrier already then the only way to carry box your SkyBox and a kayak will be with the Thule Stacker # TH830. This can accommodate up to 2 kayaks and since you load them on their side you will have enough room if you go with the 50" JetStream bars that I mentioned above. Although flush mount bars are a little more sporty looking you are correct that it really cuts into the amount of space on the bar that can be used.
