Want to know can this be attached directly to the roof instead of on top of the existing rack?

The Surco Safari Rack 5.0 Rooftop Cargo Basket # SPS5084-1101 referenced in your question is designed to clamp directly to factory raised side rails that run front to back on a vehicle's roof. As long as your 2012 Toyota Sequoia features the factory raised side rails, this basket will work great on your roof without the need for any crossbars. Take a look at the attached video demonstration so you can see exactly how the basket attaches.
This is the only way that the basket should be mounted to the vehicle and I do not recommend placing it directly on top of the roof itself (without using the side rails).
If you are looking to secure cargo on the roof of your Sequoia without having to use factory side rails or crossbars, I recommend checking out the Rightline Gear Sport Cargo Bag # RL100S20.
