want to install one on my 2000 f350 superduty 7.3 diesel. I understand it should be installed without removing factory cooler. I heard output from stock should feed into the derale cooler. How do I know what line is the output from the stock cooler?

I spoke with a local Ford dealership and found out that the return line from your factory cooler is indeed the one that is run to the rear of the transmission on your 2000 Ford F-250.
You are correct, it is recommended that you install a transmission cooler in the return line of the factory transmission cooler.
I would recommend the Derale Cooler, part # D13105, as the transmission cooler for your F-250.
You will need a Derale Radiator Adapter Fitting for Ford, Lincoln and Mercury, part # D13025, that you referenced to simplify the installation process.
