Will this cover work on my 2016 nisson frontier, and will it interfer with the movement of the bed extender ?

I have a tonneau that is specifically designed for use on your 2016 Nissan Frontier that would be your best solution. The Access part # 834532006878 will fit with the Utili-Track system you have installed in the bed of your truck and as long as you get the adapter # 834532006946 too it will work with your bed extender as well.

The part # EX54995 would only fit if you removed the track system.
