I have a 2020 Chevy Silverado 2500HD with a Pace Edwards JackRabbit Retractable Tonneau Cover. I have 2 large kayaks and looking for a rack that will work with the cover currently on the truck.

Alyssa, for your 2020 Chevy Silverado 2500HD with a Pace Edwards JackRabbit I recommend adding a ladder rack with the Yakima OverHaul HD Adjustable Truck Bed Ladder Rack w/ Tonneau Cover Adapters # Y01151-5955, and then use two of the Malone SaddleUp Pro Kayak Roof Rack w/ Tie-Downs # MPG1001.
