Because the Rapid Switch Systems Pro HD Truck Bed Ladder Rack # RS88FR uses clamps to mount to the inner lip of the bedrails you won't be able to use it along with a tonneau cover since they would both be competing for the same space.
You would need to use a rack that mounts in the stake pockets like the Thule TracRac SR Sliding Truck Bed Ladder Rack # TH43002XT-781 or Adarac Pro Series Custom Truck Bed Ladder Rack # A4003497 along with an inside-the-bedrails style tonneau cover like the BAKFlip FiberMax Hard Tonneau Cover # BAK1126131.
Another popular option is to use a cover with T-Slot rails like the RetraxONE XR Hard Tonneau Cover # RTX57YR with the Yakima OverHaul HD Adjustable Truck Bed Ladder Rack # Y01151-59 along with the T-Slot adapters # Y01155.
