I recommend using the Erickson Industrial-Grade Truck/Trailer Tarp # EM57051 for covering your empty boat trailers. This tarp is 12' wide by 24' long so you will be able to cover the wheels and tires to protect them from UV damage as well. Brass eyelets and steel D-rings run along the outer edges for multiple tie-down points to secure it to the trailer and prevent wind damage.
The Erickson Tarp Tie-Down Strap w/ S-Hooks # EM06702 are great for long term storage as they will not break down due to UV damage like most bungee cords will.
