Does Thule Pulse Cargo Box Fit Inno Aero Crossbars INXB123-130 and will not interfered with antenna in the back of 2016 Lexus GX460?

Yes, the Thule Pulse Cargo Box # TH615 is compatible with the Inno Aero Crossbars # INXB123-130,

As far as the antenna, even though I don't have the exact measurement of your antenna from the front of your factory crossbars, the measurement from the front crossbars to the line where the roof and hatch meet on your 2016 Lexus GX 460 is 56 inches. Using that measurement, the antenna looks about 12 inches from the back. That means that the antenna is about 44 inches from the front crossbar. Since the Thule Pulse Cargo Carrier # is 76 inches long, it will cover the rear antenna.

However, since the cargo box will sit on the Inno Aero Crossbars # INXB123-130, the height from the roof of your vehicle to the bottom of the crossbar is about 3 inches. If you measure the antenna and it is shorter than 3 inches, you can rest assured that it won't make contact with the Pulse Cargo Carrier.
