I have a 2012 ford f150 fx4 that has fender flares will these work with fender flares?

The WeatherTech Front and Rear Mud Flaps, part # WT110003-120003, will fit your 2012 Ford F-150 FX4 with factory add-on fender flares. The front mud flaps will not fit models with factory running boards. I am including a link to the installation instructions on the mud flaps.
