Is the top black piece just a cap? Would I be able to take off the cap, cut the sides to shorten them, then put the cap back on?

The Buyers Products Van Ladder Rack - 2 Bar - Steel - White part # 3371501310 is not designed to be cut down and the rubber black piece at the end of the upright is not a cap. You could cut some of the upright off at the top if you choose to but it is not recommended.
The the ladder rack is height adjustable. The 2 mounting holes on the side brackets of the rack allows you to adjust to lower the height of the cross bar but the not the uprights.
