A great option for you is to install a set of crossbar tracks atop the bed rails on your vehicle such as the Rhino-Rack RT-Style Roof Rack Tracks part # RRRTV168 for 5-1/2" beds and part # RRRTV208 for 6-1/2" beds.
If you have a factory plastic bed liner, you will need to cut out the mounting location where the rivets attach. You will also need a set of mounting feet and matching crossbars. This rack also requires drilling into your Tacoma. I recommend using Track Mount RLTF Legs for Rhino-Rack part # RLTF and the Rhino-Rack Heavy-Duty Roof Rack Crossbar part # RB1800B.
As the mounting feet are on a track system, you can maneuver them as needed for use of your tonneau cover. In addition to maneuverability, you can also install as many as you like for increased support. Since the Leer is a folding tonneau cover, you won't be able to put the tracks directly on it and still be able to open the cover.
