Will cover work with bed rails system on my 2014 Toyota Tacoma TRD with rail system?

Yes, the Bestop EZ Fold Folding Tonneau Cover # B1610801 referenced in your question will work perfectly on your 2014 Toyota Tacoma that is equipped with the deck rail system (as long as it has the 5 foot bed). I also verified this with my contact at Bestop.
I have attached a couple of images from the installation manual of the specific steps Bestop lists for trucks with a rail system like yours.
