The QandA states the soft top back window can be replaced if the top is a Bestop aftermarket and not the OEM. The jeep is a 2003, how would I determine if it is a Bestop top or the original OEM?

The Bestop Rear Window replacement # B354-24 will only work with the Bestop Replace-A-Top # B5136401 which is for certain model Chevy Tracker, Geo Tracker, and Suzuki Sidekick models. This absolutely will not fit your Jeep.
On your 2003 Jeep Wrangler, a Bestop will have certain features. I've attached an article to help with the frame comparison.
I've linked the page to replacement options like the Bestop Replace-A-Top for Jeep - Black Diamond # B5117835 for a complete replacement and also the window replacement options. These parts are all the correct fit for your 2003 Jeep Wrangler but the window replacements are aftermarket top specific.
