Exactly why does Honda say this manual transmission cannot be flat towed. I thought almost any manual could be flat towed.

Most manual transmission vehicles can be flat towed as you referenced. I don't know why Honda says their 2012 Honda Civic cannot and will damage the transmission according to the owner's manual, you would need to contact a dealership to get more information on that.
If you desire to tow your 2012 Honda Civic, I can recommend using the Roadmaster Tow Dolly with Electric Brakes # RM-2050-1 which is supported as an acceptable way to tow your vehicle.
