Whether you are wiring the two 6V batteries in series or parallel, you will want to ground the batteries. I've attached a photo to assist. Grounding your batteries will make all of the other components you connect to the batteries work properly and will also protect your batteries.
I recommend connecting your batteries using the Deka 2/0 Gauge Overmolded Battery Cable Harness Assembly - Red - 7" Long # DW04362 and Deka 2/0 Gauge Overmolded Battery Cable Harness Assembly - Black - 7" Long # DW04363. This will give you a terminal for power and a terminal for ground while giving you clean battery terminal connections.
