The TracRac SR # TH43001XT-600 you mentioned will not fit the 5 foot bed 2016 Nissan Frontier, it's for the 6 foot bed. For the 5 foot bed you'll need # TH43001XT-603EX.

The TracRac SR is not likely a fit with the BAKFlip F1 BAK72506 for a couple of reasons. For one when opening the panels of the BAKFlip you will most likely come into contact with the uprights of the TracRac. It's possible you could slide the ladder rack to avoid this. Another problem is that the tracks of the TracRac are going to hang over the edge of the bed rails. This causes the BAK to make contact with the rails when opening which will damage both products.

Instead of the BAKFlip F1 we suggest the BAK Revolver X2 # BAK39506. The Revolver is a roll up tonneau cover but it's still a hard cover. The rolling helps keep it from coming into contact with the uprights of the TracRac when opening. Also the Revolver sits further inside the bedrails than other covers. So it's less likely to make contact with the TracRac's tracks like the BAKFlip will.

The Revolver and TracRac have not been tested together on a Frontier before that I know of so I cant' guarantee a fit. But it's the combination that has been tested together, and worked, on other model of trucks.
