We have a couple of great options for you from TracRac and BAK that will work great together.

The TracRac SR Sliding Truck Bed Ladder Rack with Over the Cab Extension # TH43002XT-501EXthat you referenced will install on the top of the truck bed rails, leaving the bed rail sides open to install a tonneau cover. The rack without the extension, # TH43002XT-501 will also work great with a tonneau cover.

The BAK tonneau cover that will work well with the TrackRac SR is the BAK Revolver X2 Hard Tonneau Cover, Roll Up # BAK39327. We've heard from customers that hard, folding covers do work well with ladder racks, so this hard, roll up cover is a great solution. This cover is a good option because you get all the benefits of a hard tonneau cover, with the roll-up feature of a soft tonneau cover that will allow you to maintain visibility and access the whole truck bed. The BAK Revolver will clamp to the inside of your truck bed side rails and is compatible with stake-pocket mounted accessories.
