Troubleshooting Brake Controller Blowing Fuses in 1999 Ford F350

1999 Ford F350. Fuse 1 is for the harzard/signal/Brake lights fuse 13 seems to be for the trailer brake control box. Both fuses blow pretty quick with or without trailer. Brake control box still works off the box itself but not from the pedal.

There's many things that could be causing the problem your issue. When did the problem begin? If it started occurring immediately after the brake controller was installed, I'd recommend reviewing the installation process.
Was the controller hardwired into the vehicle, or was a wiring adapter like part # 3035-P used?
If the controller was hardwired, check your connection at the brake stoplight switch. Make sure the connection is secure, and hasn't shorted out. Make sure the circuit you've tapped into the correct one. The circuit should only show voltage when the brake pedal is pressed.
If you've used a wiring adapter, make sure you're using the correct one that's pinned out correctly.
The wires should be installed into the plug as shown in the diagram I've provided. Also, check that the fuse for the 3rd brake light isn't blown.
