Does the Yakima skybox nx 16 fit a Honda pilot 2008. We have extra crossbars as well as the factory bars. Thank you!

I checked with Yakima and found that the SkyBox NX 16 # Y95AV, is listed as a fit for your 2008 Honda Pilot with factory crossbars. I have included a link to a video review of this cargo box for you.
I do not know what the other bars you have are but if they are the same size as the factory Honda bars then the box would fit those too.
Be sure to consult the vehicle owner's manual and/or Honda for the roof and roof rack capacity and do not exceed it. Using a tire step such as # HE4040 will make accessing the roof easier and safer.
