On the etrailer scissor jacks # e56VV, the closest bolt holes center-to-center are about 3-1/2" apart, while the next set of holes is 4-1/2" center-to-center. Since yours are currently 80mm apart, that translates to a little less than 3-1/2". If it won't fit right over the studs, you could try to wallow out the holes a little to fit, but keep in mind that would go against instructions and you'd be on your own as far as warranty goes etc.

According to the owners manual for your 2009 Scion xD it can only be flat towed with all 4 wheels on the ground if you have a manual transmission. You can dolly tow with either an automatic or manual transmission. So a Tow Dolly # RM-2050-1 is likely going to be what you want. The Thule Tepui Low-Pro 2 Rooftop Tent part # TH8001LP204 doesn't come with an annex and there is not one for this. The Yakima SkyRise HD Tent for Roof Rack Crossbars part # Y07436 doesn't come with an annex either but there is an option to add one using the Annex for 2 Person Yakima SkyRise Tents part # Y07421. When Curt did the test fittings, they saw that it would be fairly difficult to modify the panel so it would fit around the hitch. Therefore, they haven't tested how to trim the panel.
The purpose of the underbody panel is to smooth and direct the airflow passing under the car while it's moving down the road, reducing some turbulence.
Leaving the panel off will not harm anything, although leaving the panel off might have a very small negative effect on the aerodynamics of the vehicle.
