We don't have a way to recommend modifying the cover you mentioned to fit with a toolbox.

  We do offer a no-frills roll up tonneau cover for toolboxes that extend into the truck bed from 19-21 inches, the Access Toolbox Edition Soft Roll-Up Tonneau, part # 834532001859. We also offer a folding model, the # EX93435 Extang Trifecta which works with toolboxes that extend into the bed for 18-20 inches, which is a bit less expensive than the Access roll-up cover. I recommended this particular cover to a friend of mine, and he's been using it for about a year. He's still very pleased...
