While there are not instructions available for removing the Yakima BaseLine Towers Y00146 from your 2016 Honda Civic I would be happy to walk you through the removal process.
This will require the tightening tool that was included with your BaseLine Towers, but if you do not have the tool you can use a long 4mm Hex Wrench.
First you are going to want to remove the end cap from the tower, if you have the Yakima SKS lock cores # Y07204 you will need to unlock the cores, or if you have the standard black plastic caps you will just need to pry from the top of the end cap to remove it.
Next you will flip the gray latch over which will expose the fastener securing the fit kit to the roof. You will need the tightening tool that came with the BaseLine Towers and use it to loosen the fastener which can be accessed in the center hole shown in the picture I included. Loosening this fastener will take the tension off of the fit kit and allow you to remove the assembly from your Civic.
I would mark each fit kit front or back as they are different fit kits which are # Y06182 for the front and # Y06183 for the back.
You can either keep the towers attached to your Round 48" CrossBars # Y00408 or using the tightening tool you can loosen the fastener located at the bottom of the tower right underneath the crossbar to remove the crossbars from the tower.

You missed what on my towers was an important step. You need to use the Allen wrench to extend the clip as you mentioned, but you also need it to change the angle, using the grey/silver/chrome colored Allen bolt visible in your picture above and to the left of the red square.
