Will installing this adversely effect the factory alarm system?

Installing Tow Ready trailer wiring harness # 118394 on your 2005 Jeep Grand Cherokee should not have any effect on the factory alarm. I have not yet heard of a wiring harness for any vehicle, including Jeeps, causing any issue with factory or even aftermarket alarms.
