You will not have any issues using the NOCO Genius Smart Battery Charger item # 329-GENIUS2D to keep your Airstream batteries topped off in storage. I haven't heard of any of the issues you are describing. The Genius smart charger has LED indicators that will alert you of any issues with your batteries that would cause the charger to not function correctly.
Since you are charging two 6v batteries I recommend using the NOCO Genius Smart Battery Charger item # 329-GENIUS2. This system is rated for 6v and 12v batteries. It has the same LED indicators but will work better for your set up.
