Truck has factory plastic bedliner in it. Will this tonneau cover fit with the bedliner?

The BAKFlip FiberMax Hard Tonneau Cover part # BAK126329 is a confirmed fit for a 2018 Ford F-150 with 5-1/2 Foot Bed . If you have a plastic drop-in bedliner you may simply need to trim where the c-clamps are located but there should not be any other issues.
