2019 GMC 2500 HD Short Bed B and W Companion Fifth Wheel Will this cover work well with this set up and will I have to worry about the pin box hitting the rails?

Since the B and W Companion Hitch for the GM rail kit part # BWRVK3770 that you have in 2019 GMC Sierra 2500 is shorter than the bed rails of your truck the Pace Edwards Switchblade Retractable Hard Tonneau Cover # 311-SWC95A17 would fit over the hitch without requiring you to remove the hitch. The pin box would not hit the rails of this cover either.
