I have a Highway Products 5th wheel tool box that is well below the bed rails but I only have about 1.5inch clearance on each side between the rail and the box when the lid is open. How wide are the rails the Truxedo Duece uses?

I spoke with the manufacturer and the TruXedo Deuce 2 Soft Tonneau Cover # TX779601 rails will protrude into the bed space 3" so you would be unable to open your tool box.
Instead I recommend the Extang Trifecta 2.0 Soft Tonneau Cover - Folding - Vinyl # EX92488 which will sit on your bedrails with small clamps that come down and grip onto the lip of the bedrails. This design doesn't use side rails which will allow you the extra room to open your tool box. This trifold cover is easy to install or remove in seconds, as you can see in the attached video.
