Is the roof considered a naked roof even though it has a channels on the roof ... that currently have a rubber strip? I want to install a roof rack...have thule accessesories for square rails

Yes, if you only have the rubber strip on the roof of your 2017 Mazda CX-5 then that would be considered the naked roof. The flush mount side rails actually stick up a little bit and are pretty noticeable. If you have the newer Thule SquareBar Evo crossbars that are 53" long then the following parts will give you a complete roof rack
53" SquareBar Bars - # TH712400
Evo Clamp Feet - # TH710501
Fit Kit - # TH145079
The newer SquareBar from Thule has a slot on the underside of the bar that is used to mount it to the feet. If you have the older Thule square bars with no slot then you can use parts of the Inno roof rack to complete your system
Inno Feet - # INSUT
Fit Kit - # INK497
If you have anything shorter than 53" bars you'll need a whole new system as I don't think anything smaller will be long enough to reach to each side of your CX-5.
