I have a solution for you. Yes, the parts that you listed are correct for a complete roof rack system on your 2016 Lexus GX 460. However, the crossbar dimensions of the Inno Aero Crossbars # INXB123-130 are not compatible with the Malone Profile18S Rooftop Cargo Box - 18 Cubic ft - Gray # MPG910. Since the Profile18S requires a crossbar width between 1-3 inches, it is not compatible with the 3-1/8 inch wide Inno Aero Crossbars.

With that being said, I recommend the Trunx Rooftop Cargo Box - 18 cu ft - Black # TRX34FR is a great alternative because it is compatible with the Inno Aero Crossbars. The Trunx also has the same 18 cubic foot storage as the Profile18S.

As far as the antenna interference, it appears that the antenna placement is near the end (or completely behind) the length of the flush factory rails on your 2016 Lexus GX 460. Since the distance between the center of the front crossbar and the line where the hatch and the roof meet is 56 inches on your 2016 Lexus GX 460, you should be fine. However, if you want to know for sure, The Trunx extends 35 inches back from the center of where you will attach the front crossbar, so you can use that distance to determine where it's going to sit in relation to the antenna.
