I have the older style BakFlip folding bed cover. Does the Thule above allow for the bed cover to fold up. It looks like it does but I am not sure. Thanks

Yes, you will be able to fold up your BakFlip tonneau cover when you install the Thule TracRac ladder rack, though you may need to slide the rack forward when initially folding it.
That said, the # TH33JV is for Chevy/GMC trucks, and the correct TracRac SR for your 2011 Ford F-250 with a short bed is the Thule TracRac SR Sliding Truck Bed Ladder Rack # TH43003XT-510.
Or if you only need the base rails, the correct part is the Base Rails for Thule TracRac SR Sliding Truck Bed Ladder Racks # TH21510.
