I have a 2016 F150 Super Crew 5.5foot short bed. Will this rack fit the truck and is it possible to utilize with a BakFlip fold back tonneau cover if the uprights are set to the outside rails? Thule TracRac SR Sliding Truck Bed Ladder Rack - 1,250 lbs

The Thule TracRac SR Sliding Truck Bed Ladder Rack - 1,250 lbs # TH43002XT-508 will work well with your BakFlip tonneau. The only thing that you will need to do with a folding cover like that is to move the rack forward and back as needed when folding. The side rails aren't an issue but the uprights of the rack lean inward and will be an issue at certain points for the straight edges of the tonneau pieces.
Moving them forward and back will work well and allow you to use both.
