If the bed protector is factory and was something that came with the 2018 Ford F-150, the Extang Trifecta 2.0 Soft Tonneau Cover # EX92475 is designed to work with it and it will be fine. If it was purchased aftermarket however it may or may not work. The Trifecta is an easy installation cover and if it does cover the bed rails, a portion can be cut so the clamps can grip but it really depends on height of lip. An example can be seen in the attached instructions diagram. If it is too tall it would affect the ability of the tonneau cover to seal.
